Do this, and you may well have just overwritten the data you were trying to save, with the software you were attempting to save it with. The mistake has been made many times before.

Leave the program files on the flash drive while you attempt to retrieve your data. There is no reason why your data should not be saved completely intact, as the recovery utility will look for it in the same way as the operating system would have done if it thought the file was valid. Save your file to the flash drive first, and you will have gained the desired result from Linux data recovery software.
